In the competitor's village, Jesse and Ivor/Petra attempt to get along with their fellow competitors, with some of them mentioning a legend named Tim who supposedly was the only one to be able to win the games. After getting a piece of bread for Facemeat, one of the gladiators, he allows Lukas and Ivor/Petra out of the mines. Harper and Otto also show up, informing the four (Jesse, Lukas, Petra, and Ivor) that they are on their side, and the four then rest for the night.

The next morning, Jesse and Petra/Ivor participate in the next day of the Games. The Green Team calls for a truce, which Jesse can either accept or reject. The Games then begin with a race, which eventually leads the competitors into Gladiator Junction, an area overrun by Gladiators. Jesse is barely able to make it out alive and is able to assist Nell, a Green Team member, to victory. Unbeknownst to Jesse, Emily, also from the Green team, had made a deal with Hadrian to eliminate Jesse, but she didn't follow through. Jesse is then ordered by Slab, one of the gladiators, to meet with Hadrian, and Jesse reluctantly complies.

Inside Hadrian's office, Hadrian talks with Jesse about winning the Games and tells Jesse that Tim is just a story Hadrian made up to keep the competitors motivated. Breaking down a wall, Hadrian reveals that he captured Olivia, Axel, and Reuben (who turns out to be the usher from the first episode). Hadrian then suddenly changes the terms of his deal with Jesse, stating that if Jesse wins, then Olivia and Axel will work in the mines forever, but if Jesse loses, all of his/her friends will be able to leave, but Jesse will have to stay behind. Jesse can either agree to the deal or decline it, and is sent back to the competitor's village. At the competitor's village, Jesse informs the competitors that Hadrian has rigged the game against them, and Jesse can choose to disclose that Tim is not real. They all then rest for the night.

The next morning, everyone participates in the final day of the Games, with "The Walls". Jesse is thrown into an area which basically is just dirt and gravel. After the walls come down, the participants then team up and the Gladiators defect, giving Jesse and the other participants the victory. Just as Otto is about to give Jesse the Atlas, Hadrian and Mevia trap Otto in obsidian and battle Jesse. Fortunately, Jesse wins thanks to "Tim's armor," and Jesse is rightfully given the Atlas. Otto plans to make the games fun again, and Jesse then can convince Emily to go home, help Otto with the games, or join him/her. The six (Jesse, Axel, Petra, Lukas, Olivia, and Ivor) then head home and put their souvenirs on display. As they are about to leave, Jesse and Lukas notice that Ivor has run off with the Atlas and the enchanted flint and steel, and Jesse can decide whether to go after him or let him be.

After Jesse threatens to fight them, they stop annoying them and walk off into the jungle, Aiden warning Jesse that things won't always be this way.

Back at home, Ivor is found building a lava house that is deemed "unsafe" by fellow citizens. The player can either choose if it should be kept up or if it should be torn down by the citizens. Nonetheless, Ivor, Petra, Jesse and Lukas meet in the treasure room of the Order's palace. Ivor is shown the enchanted flint and steel when he realizes that it can lead them to the Eversource. Without time to waste, they all head back to the temple and find a portal, but as they light it, the Blaze Rods enter the portal first, followed by Jesse, Lukas, Petra, and Ivor.

The portal brings the four (Jesse, Lukas, Petra, and Ivor) to an island in the sky that is close to "Sky City", a city where unauthorized building is prohibited. Nonetheless, the four build over to Sky City by creating a bridge of dirt. From there, they meet up with Milo, a well-known person of Sky City. Before they could get information on the whereabouts of the Blaze Rods, the whole town is called for an emergency meeting. Isa, the founder of Sky City, threatens to arrest Jesse for building the bridge, but Ivor decides to turn himself in instead.

Likewise, if the player goes with Milo, Lukas will be captured anyway and Jesse and Petra go to a secret room in the inn that is home to the Build Club. Milo, Jesse, and Petra then head to the palace to stop the Blaze Rods.

In the throne room, all five meet up and head to the resource room, lined-up with chests filled with spawn eggs. The group successfully finds the Eversource, which turns out to be a chicken who makes spawn eggs. Isa and Aiden both show up to stop them, with the Blaze Rods betraying Isa and pushing Jesse and Isa (Lukas as well if the player doesn't help him fight Aiden) off a ledge into the Void. Isa is surprised, however, that there is land below Sky City, and apologizes to Jesse for the issues prior. With that, Jesse and Isa build up to Sky City to stop Aiden (If Lukas was pushed off, he will have to stay to recover from his injury).

Back at Sky City, the Blaze Rods are spawning hundreds of mobs such as ghasts and zombies to destroy the city, but Jesse and Isa go through them with ease. Ivor gives Jesse a potion of the player's choosing to go past the other two members of the Blaze Rods to meet up with Aiden. Aiden spawns two Blazes to stop Jesse, but they are killed with ease. Aiden and Jesse then swordfight, with Jesse getting the upper hand and knocking away Aiden's sword. Realizing his fate, Aiden has no choice but to surrender and give back Jesse the enchanted flint and steel. Jesse can choose to send Aiden over the edge of Sky City, walk away from him, or take Aiden along (all choices but taking Aiden will lead to Aiden falling down a waterfall).

Back at the entrance to Sky City, the citizens have no choice but to fall down the waterfall toward land, surprised at what they see. Both Isa and Milo want to have full power of the people, but it is up to the player to decide if Milo should have power, Isa should have power, or if both should share power. Aiden and the Blaze Rods are formally arrested, while Isa gives Jesse the Eversource's crown as a token of gratitude. The four then head back home, but the portal instead leads them to an area filled with dozens upon dozens of different portals.

After the potion effect wears off, Jesse and his/her friends have to think of another way to get to Soren. Thinking quickly, Jesse uses the amulet and finds out that Soren is deep underground. They dig a hole to a passage which leads them to a mob grinder. A creeper blows up a portion of the passage, causing the amulet to slip out of Jesse's hands and fall onto a platform. After fighting some hostile mobs, Jesse successfully retrieves the amulet, but slips on some water, causing him/her to fall towards death. Luckily, a creeper blows up the "crusher" just in time so Jesse and his/her friends fall down safely. From there, they are sucked in by gusts of water to the latter portion of the grinder, causing them to fight even more hostile mobs. Barely escaping, the group find an end portal and jump in.

In the End, the group is confronted by several Endermen, but they manage to find Soren heading up a staircase. The group decides that the only way to get to him is to safely walk past the Endermen, which they do. At the top of the staircase is an area made of wool, but Lukas goes off in a rage, thinking this area was all there was. Lukas storms off as Jesse finds a secret door, which leads them to Soren's house.

Inside his house, Jesse and Olivia stumble upon some music playing and a voice behind a door. Opening it reveals a jukebox playing a recording. Frustrated, Olivia searches around the room to look for some clues while Jesse listens to the rest of the records. One of the records talks about Soren making a suit to disguise himself as an Enderman, which Jesse later finds on his/her own. In a closet, Jesse also finds some blueprints, which Olivia believes are being used to teach the Endermen to build. After collecting the five clay bricks inside the room, Jesse goes outside to take the sixth brick from an Enderman, causing the Enderman to become "frustrated". Acting quickly, Jesse completes the crafting recipe, only to be knocked out by another person in an Enderman suit. Back inside, it is revealed that the person is indeed Soren. Soren feels suspicious at first, but immediately recognizes the Order when Jesse mentions the Amulet. Gabriel (or Petra) and Soren happily reunite, but their celebration is cut short as Endermen teleport into his house, causing them to escape the End.

Back in the Overworld, the group use a set of minecarts to head back up to the surface. Upon arriving, Magnus and Ellegaard are there to assist the group. As the Wither Storm approaches, both Ellegaard and Magnus request Jesse to take their set of armor. Upon choosing either, Jesse makes haste to craft the Formidi-Bomb. Upon doing so, he/she throws it at the Wither Storm just before it explodes. In the aftermath, the Wither Storm is presumed dead, but either Ellegaard or Magnus also die due to a blow from one of the Storm's tentacles. Jesse then helps out some survivors, but finds out that the command block wasn't destroyed, allowing the Wither Storm to come back to life. Surprisingly, either Gabriel or Petra (whichever the player abandoned at the temple) shows up to assist them. It is also revealed that they have amnesia, and have forgotten their names.
